What is the cheapest and quickest way for me to be able to customize a computer and replicate that machine's setup (not keys or licenses) onto many others of the same type while at the same making sure each computer has its own unique Microsoft License and computer name (if possible). I need a system that will work through a flash drive and can possibly be adjusted for new machines in the future.

This is a really unique question. I am not quite sure what the best way to do this. Do all of the PCs have the same hardware? Do you have multiple USB drives for each PC? What are you trying to achieve by doing this?

They are all the same computer from the manufacturer and therefore have the same hardware. I do not believe I would need multiple USB drives unless I was doing them all at the same time, which may happen eventually. Right now I am focusing on getting the ENTIRE image of one perfectly configured machine to transfer to a lot more. I am trying to make each computer the same and therefore reduce the time and effort put in to manually configure a large number of machines.

Why do you need different keys for each PC? I think you are still legal as long as you are not copying the OS onto each PC, since your USB drive is acting like 1 computer.
If you are an IT director, you could purchase a corporate version of Windows that way you can use one license key on multiple PCs and just deploy one image.

You could change the key like this http://support.microsoft.com/kb/328874 after the image is loaded or you can use an XP key changer program. To image the PC's you could use an network image and boot via a boot disk or clone 1 drive to the others and then change the key
