If you have graphics cards, is it necessary to have an HDMI output in the motherboard? What does the HDMI in the motherboard do?

I would have to see what function the port does on your motherboard (could be just input or output or even both), but usually if you have a HDMI port that means you have an onboard video card and are able to hookup your monitor/tv up to it and use that port to output your video rather than DVI or VGA.

So if you have a graphics card than the HDMI on the motherboard is useless?

Technically no, but since your graphics card has the ports and is usually much faster than your onboard video, yes.
